Setup Folders and Files

Folder levels are: project \ group \ study

Study can have multiple sessions; if so, use the BIDS convention: sess01, sess02 etc. Otherwise, have the session folders in the study folder.

…\anatomical

…\preproc

optional (unused)

…\raw

Required for all processing

Usually a T2-weighted image. If a T2map series was collected, one of the earlier images in the sequence (shorter TE?), but not the first one.

…\DTI

…\raw, …\coreg, …\preproc

…\fMRI

…\raw, …\coreg, …\preproc

…\T2map

…\raw, …\coreg, …\preproc

…\VBM

…\raw, …\coreg, …\preproc

Automatically generated from anatomical

Inside each modality folder:

…\raw (not needed for anatomical)

…\coreg (“coreg (native)” for anatomical, since this defines native space)

…\preproc

So the idea is that the coreg is ONLY the single file that needs manual coregistering.

Preproc will be where files are for “Prerocess after coreg”
